Is it possible for the Shipping Rate rules to be applied after a discount has been applied to an order?

Yes! Although historically, Shopify would only send us the total cart value without discounts, we now have access to the discount value applied to a cart when quoting rates

To apply a rate rule based on the discounted cart value, just look for the rate rule in the list when creating your 'match' conditions:
